FULLTEXT indexes only for MYISAM tables and as i can see df only uses those kind of tables .... is this your table of df table giving you the issue?

should be no difference the only time you had to modify your themes was when upgrading to 9.1 (http://dragonflycms.org/Forums/viewtopic/t=18009/) ... but from 9.1 you should have no issues.
