What is the best way to go about doing this other than just disabling all modules except coppermine?
There is too much in cpgnuke that I don't need.....

you can remove everything you don't need 
Coppermine standalone doesn't use encrypted passwords so you have to manualy modify all members and inform them you've changed their password if you want to do that.
